I can't imagine that a standard Cold Steel bamboo skewer shortened to 3.5" would be very accurate at long ranges dragging that big bore cone behind it. Are you using a heavier skewers or home-made cones with a longer taper?
I'm not familiar with "bird point style broadheads." If these broadhead style darts are considerably heavier that the shorter sharpened skewer darts, perhaps the extra effort required to get a good velocity is causing unintended barrel movement during the shot.

I have experienced that regarding bamboo skewer darts a full length dart is more accurate than a short dart. The one exception I have found is with warped shafts. For one reason or another when shooting a short dart and a long dart that are similarly warped, the short dart will be more accurate. Maybe that is causing the accuracy discrepancy?
